'99 se drives rough

I have a '99 Se with about 84,400 miles and the car seems to drive a little rougher than when new. The engine also seems to run a little louder too. I used to have a Cattman Y and a PRCAI but I took them off. Also, had a Crank pulley also but also been removed. I always run synthetic oil (5w-30) and redline transmission oil for my 5 speed. The car is stock and I figure the engine should be smooth and quiet but it doesn't feel or sound right. What could be causing this? I did a throttle body clean and there are no codes showing. Any ideas to make the car run smoother? The car a cali-spec if that could help? I'm pretty familiar with my car and this one baffles me. I drove a '03 SE for a rental for a couple of days when my car was at the body shop and I noticed the '03 was a lot more quieter and smoother than my '99 by way of the engine. Could the grounding wires have anything to do with this? Should there be anything else I can check or adjust? If so, how?

Any and all help would be appreciated! TIA

Was the 60K service performed?

Plugs - NGK Platinum If you've got Bosch in there, get them out.
Air Filter
Gas Filter
PCV Valve

Check your engine mounts

Yeah, I did the 60k service. The plugs were replaced about 60k with NGK, the air filter just about 200 miles ago, fuel was about 70k and the pvc about 60k. Anyone know what the gap on the NGK's should be so I can double check they weren't changed by accident?
What should I check on the motor pounts and where are they located exactly?
Thanks!
