Need all the Mech. out there for this one....Help!

Okay....I have had a 1996 maxima se since new, done all of the work myself, so far only routine maint., brakes, susp., etc. Last week I left the car overnight, when I came back to restart, Check Eng. light came on. Drove it a few miles, stopped to get lunch, came back out and it wouldn't start. Trying to make a long story short, the knock sensor, and the crankshaft position sensor(pos) squawked in the codes. I replaced both, reset the ECU, and the car had real trouble starting. It did, but required a little gas on the accel.. Upon driving for a while, it continued to stumble upon acceleration. With more driving, it got a little better, but not much, also it's still very difficult to start.
Couple clues...The old crankshaft sensor had quite a bit of metal on it, including what looked like a tooth or two of the flywheel, would that cause the rough starting, and more importantly rough running?
Also on disconnecting the knock sensor (fun job, thank God for the girlfriend and her small hands), the harness appeared to only have one wire, a clear one, attached to it, but the other end of the harness seemed to have a black wire as well. I tore a strip of the harness protector, but still didn't see the wire???? Any ideas on whether this would cause driveability problems, or any other help, would as usual be greatly appreciated.....Thanks ahead everyone.

The one wire is normal for the knock sensor. This is from experience and here.
