I didn't think the car would even start with a crank sensor disconnected?

I read on the internet that another probable cause for misfiring is that the timing chain is not lined up properly. Have you done any work to the car recently that might affect the chain. I.e. When you change the water pump you have to remove the chain and sometimes it gets put back on misaligned. If I run into the link to this article I'll post it here.

I was trying to imagine how this could occur as the timing chain is not taken off of the crank sprocket or the cam sprockets, but I think I know. The FSM says to rotate the crank backwards to loosen the chain on the WP sprocket and hold the chain out of the way when you extract the WP. If you let go of the chain with the WP out, the chain may be slack enough to fall off the crank sprocket. When you pull the chain out of the way again to clear the WP as you install it, the chain may engage the crank sprocket on another tooth. Definately something to look out for when doing the WP.
