You are correct. Tire inflation will alter actual speed. The speedometer simply measures the rotational speed of the axles.
The only way to calculate a theoretical top speed in a given gear would be to consider the tire inflation. This usually sucks and produces inaccurate results.
The only other way to tell is to get out there with a radar gun. I don't have one, so I stick to the crude math

With my 7000rpm limiter, I can only do ~102mph in 3rd.
As for shift points and MPG, I shift my 1-2 at approximately 4000rpms, the 2-3 at ~3800rpms, and the 3-4 at approximately 3000rpms. A lot of the time I go directly from 2nd to 4th. I tend to play around in 2nd and 3rd quite a lot revving it to 5000-6000rpms a few times a day. I usually get 22mpg with 80% city and 20% highway. I usually get 26-27mpg in straight highway driving.
