Mine did the same thing my mechanic (myself ) put it together exactly how he was supposed to (torqued to spec and all) and thats just how they came out. My passengers side is higher about half an inch then my drivers, but its not causing any problems so i believe its normal especially if ur's is the same. Maybe it has to do with an adjustment by tokico for the car being slightly heavier on one side (taking a shot in the dark) but as long as u don't have any negative symptoms (like me) your fine.

The only thing I can think of is did you put the bottom end tip of the spring sitting in the "notched" lowest section of the strut mount?

In the above image on the right side of the Illumina where the spring would sit you can see a notched indented section, the end tip at the bottom of the spring should be sitting in there at the lowest point, if you didn't do that one end could site higher than the other, mine is totally level, you might get lucky and it may seat itself but I doubt it. Hope this helps and good luck

The front struts have a specific side, not sure if that would cause that..

A worn strut mount could cause the threaded top part of the piston shaft to stick up further then it's supposed to.
