1999 Bose system question

Does the 99 have 6 cd in-dash or seperate changer?

Seperate. Mounts in the trunk - same for 95-99.

The 00's and later came with the in-dash 6-CD changer option.

is it true that a 96 bose system is known to be better than the 99?

The Bose HU has CD, cassette and AM/FM... not sure what you mean by single in-dash version .. if you have the Bose option, then you have a single CD player.
