You pulled the tranny and didn't put in a new clutch? how many miles are on it?

Had to ask.
internal problems could be oil or grease on the disc, or if you just happened to put in another throw-out bearing this time around and it was the wrong one (again, unlikely but have to ask) other than that I'd say you're looking at an adjustment issue or even a sticking slave (Also unlikely, but had to point it out.) If adjusting it doesn't help, I personally would wait about 200 miles of driving under 3k before I pulled the tranny again. Good luck and let us know how you make out.

Maybe bleed the clutch? Then adjust the pedal.

Where did you get your rebuild kit from?
