Rubber mallet to tap it in, and if it still doesn't tap in all the way inspect/replace the little c-clip, technically the procedure is to replace the clip every time, but I've never had a problem........

Is the seal brand new or the retaining clip?

Assuming the seal is in properly, you should be able to push the drive axle in, although you said you heard the click.

Did you compare the old axle with the new?

In my experience, the LSD axle is rather difficult to install, but will go in properly with a little finesse. The two sets of splines must be engaged separately. After the first set is seated, continue to turn and gently push on the axle until you can feel the second set engage. Then use a mallet or something to finish seating the axle. As usual, it will be a satisfying clunk when it is seated all the way home.
