car lost power, now misfire..

car lost power, now misfire..

I was driving a few days ago and my car just shut off when i was driving.
Turns out that my positive wire that connects to the alternator and battery had come loose, cutting power to the car altogether. When i fixed that (4 hours later) I turned my car on only to find a very rough idle. It has never ran rough before the car losing power..as far as the ecu re-learning everything, I've driven it 80 miles and no improvement.
Any ideas.

any maintence done to the car like a tune-up cleaning the IACV ect.

Spark plugs were changed 3000 miles ago.
New pcv valve and iacv 4000 miles ago, tb cleaned last summer, air filter was cleaned 1500 miles ago, fuel filter 6k miles, I can't think of anything else lol.

Bump,
It has now been over 600 miles since this incident, and the car still acts strange.
The car ran smooth as ever before the battery and alternator became unhooked. Now the car idles smooth, but it's high. Prior to this it was idling at 700-750, now it idles at 950-1k. I have tried to adjust the idle and the lowest it will go is 950.
It randomly putts at idle too. like a quick random "poof".
On top of all of this, the car feels like it loses power during acceleration.
It goes sluggish and then normal and then sluggish and then normal, almost like hitting vtec.

I pulled all the coils on the engine to try to find a particular cylinder that was misfiring, but when pulled, each coil effected the way the engine ran.

Have you cheked your spark plugs? They may be relatively in good shape, but oil on them affects the spark, and consequently combustion.
