Ok so I've done some searching but I cant really find my exact problem so here it goes...

So I stored my car (1999 5 spd) in the winter in a barn, and I was going to do a swap so I started taking everything apart (wiring, exhaust, etc.).
One of my buddies was really messy with his car/garbage and it attracted raccoons into the shop, I lost it when I saw one on the roof of my car so I moved out. Now I'm in a storage unit trying to get my car to run with the current engine (it ran fine before I stored it), I wired up everything but when I went to start it, it did nothing. I put the car on a battery charger and tried again, but it wouldn't even crank. Then I thought I wired the starter backwards, so i changed the polarity, bad idea... I put it back to normal and then tried starting it again and noticed that the security light stayed on when I put in the key and the rpm went up to 2000. (The car wont crank still, how is it getting an rpm signal)?...
Did I just immobilize my car??

sounds like you need to reprogram your key.

Is the security light on solid red? Did you unsuccessfully attempt to start the car 3 to 5 times with the drivers door open?

It stays solid red after you turn the key to start ;(

yeah, if its solid red on a 99, chances are its immobilized.. CS AR should be on his way onto this thread to tell you what to do, probably a tow to stealership... or manually reset

Check out this thread and see if the reset will work. I accidentally immobilized my 99 in 2014. I was able to reset it.

Sometimes you can and sometimes you cant reset the immobilizer. Unfortunately if you can't reset it, it will take a locksmith with special software to reset the immobilizer or a tow to the dealer to use Nissan Consult to reset the NATS.

Do you have two keys? It is possible for the chip in the key to go bad that will result in immobilization if you strike out.

Take a look at Item #2 in this lessons learned thread.

I think there are some threads on how to change the pins to swap in a pre-99 model ECU. It is definitely not plug and play.
