Third Party Alarm Safe?

Hi Folks. I know that there has been discussion of varioua third party alarms. I'm planning on getting a good one with remote start, but I wanted to be sure that it wouldn't be harming anything on the car (or voiding any warranty).
Is there anything I should be looking out for? Are the major brand alarms (Viper, etc) safe for the car? Any recommedations?
I assume that the alarm works hand-in-hand with the chip in the key, providing extra security. I wouldn't want to get an alarm if I had to override/replace the microchip.
