Yeah -- mold and other nasty stuff (dead rats come to mind) can get inside your evap core and cause a nastier smell. Make sure as stated above you run it in fresh air mode occasionally!
Lysol works good; also, BG (?) makes a product called Frigi-Fresh that is designed specifically for removing mildew/mold from AC units. Turn the heater on full blast, make sure it's set to outside air, and spray the can down the vents near your wipers, as stated above.
Sometimes I've had to do this 3-4 times to get the smell completely gone.
While you're at it, check to make sure your evap drain tube isn't clogged up. If condensation backs up inside the housing it will first cause this bad smell and eventually it will flood your carpet out!

I had this problem in an old jeep of mine. It smelled like a$$ everytime I turned on the ac. I tried everything including changing my carpets but it still stank. Anyway I had to have the evaporator changed which is behind the dash. A real PITA. Way expensive but the smell left. Hope that isn't your issue. I hope it is just mold or something like that.
First, swap your HEPA filter if you have one.
Second, from now on, anytime you use the A/C system, turn-off the compressor(push button) and leave the fan running until warm/outside air begins to flow, THEN turn off the car. Otherwise, the cold air condenses and makes moisture, which turns into mold and next time you turn on the A/C it stinks.
Trust me, it works.

Another thing is that during the winter...people don't use their A/C's at all...there might be some water accumalated which might stink after some time....so turn your A/C on after a week or so during the winter ( this will avoid any seals cracking too)
