Do you have a sunroof? If so it may have been opened just so the back end was slanted up. The sunroof cover will still close when it is slanted, but will not close when the sunroof is retracted into the roof. If you don't have a sunroof, check the exterior of the car for .. uhh .. like a hole or something, I have no idea how else that much water could get into a car.

Awhile ago I had a similar problem with my 89. A mechanic that I trust explained that a sunroof is not intended to be water proof, only water resistant. There are "gutters" inside the area of the sunroof that have drainage tubes. Sometimes these tubes can get clogged. In my particular case I recently had the power antenna replaced and the installer crushed the tube. Hope this helps.
