vibration issue

OK this is a weird problem that i cant quite figure out. 2003 6MT. Here it goes. When I accelerate full throttle, the car goes through first fine, then shift to second still fine untill the top of 2nd when a slight vibration starts, shift to 3rd and the vibration is very apparent. When i let off the throttle completely, the vibration disappears, but if i even accelerate the car the tinyest bit, the vibration comes back.

Thats the first i noticed the problem. Now if i drive the car normally, no vibration occours at any speed up to 100mph, while in town. Now i just took a 4.5 hour trip to Houston, normal driving, gong 65-75mph. After driving for about 30-45 minutes at speed, the vibration starts, and gets worse the faster i drive. I pulled over for about 15 mins, got back in, and no vibration for about 15 mins, then it starts again increasing with speed and throttle position.

I know that one of my axle boots is torn and leaking grease, and my thinking is that the axle is getting overheated under high load, and long distances. What yall think?

It could be the axle, it may also be a misfire in the engine as you feel it under load.

CEL on?
