Rear speaker and subwoofer cutting out

Hey so I've recently replaced my stock deck for an aftermarket one, the deck comes pre-amped. The car comes stock with a amp in the trunk for the subwoofer. My rear speakers and subs worked fine with my stock deck of course but they randomly cut out for 20 mins or more at times after I installed the aftermarket deck. Is it possible the two signals interfering with each other? That's the advise an audio guy gave me. I actually have no clue what's going on but am really looking for the help to get this done myself. Thanks!
