I installed a non-Nissan dual-mass 6-speed flywheel when I did a motor swap. The OEM one was making a lot of noise. I was able to start the car, but it's misfiring like crazy. The code is telling me that the crank sensor is not reading correctly. Is there a way to install the flywheel incorrectly? Is there generally an issue with aftermarket flywheels performing as it should?

Your code just told you what the problem is, so apparently the answers to your questions are yes.

Did you match up the signal rings to make sure they were the same?

No, I didn't check. I thought they'd all be the same. I've done it a few times never had a problem. Let me ask you this. If I use a Fidanza will that solve the problem?

No idea. I have no clue what you put in the car. But if your signal wheel isn't giving the crank sensor the right signal, the ECU can only do the best it can with what it has.
