The advantage of putting it through the hole is sound quality. You will have a more accurate bass response time because it doesn't have to bounce off the rear end. The disadvantage is SPL. Probably at least a couple dB's. Either way keep the ski hole open.
P.S. Most people can't tell the difference in accuracy but almost all will be able to tell which way is louder.

I can tell a difference but the thin steel which seperates my trunk from the rest of the car is covered on both sides with damping material, wrapped in fiberglass, partially wrapped in carbon, and the back side covered in 3/8 inch foam rubber(same type as used in mousepads).

That was a question I was wondering about also. I leave the ski hole open just because I have my amp mounted right inside there so it just looks cool when its open. Also I have a dual bandpass box to theres alot of bass no matter what

I have 4 JL Audio 12's and I have them on the sides facing each other. It rocks. I used to have 2 12's facing the trunk and it sounded good, but it is definently a mark of improvement when they are sideways. I have a board over my armest opening that I put there to mount the amp.
