How many is too many watts?
Watts aren't really the issue with speaker performance and/or rattling. There are lots of variables. Box type (sealed, ported, vented), quality of components and also what direction you are firing your subs.
Rattles can be caused by a number of things: loose tail lights, loose license plate frame, loose plastic in a variety of places. Start tightening things up and maybe using matting and/or tape to keep things from hitting each other. I used to use thick one-sided foam tape to keep my licence plate from rattling on the back of the car. Sometimes, a box isn't made well and it will rattle, too.
Just spend some time listening to where the rattles are coming from and tightening things.

i have 2-12" kickers with a 600watt amp and i am satisfied.. if i had money, i would get a 1200watt setup with new headunit, speakers, tweeters, amps for the speakers...
but with stock speakers and head unit, i think 1000's too much bass.... imo

This might not be what you are asking, but there is a point where you are better off getting two subs instead of pumping more and more power into one sub. For example, instead of putting 1000 watts into one sub, it would be more efficient and much louder to hook up 2 subs at 500 watts each. You need to double the wattage to get a 3 db increase. So you reach a point where doubling the power becomes impractical and you are much better off just adding another sub.

If you use your ears you will start to hear distortion instead of music. Most people are so used to the distortion that they think it belongs in the reproduction. Probably the best way for the layperson is with shareware such as http://www.linearteam.dk/ WinISD Pro. Basically there is a point where you turn up the volume **** and the difference in SPL is not as great as the prior similar increase on the ****. That is when you know that you are reaching the physical limits of the sub, box, and amp combo.
