Aftermarket stereo in formerly Bose system cutting out

I replaced the Bose headunit in my 95 Max recently after it died on me. Now I have a Pioneer DEH-P4500MP in it, along with the integration unit since I'm keeping the Bose speakers and amps. The problem is that the stereo will periodically cut out on me- it seems to happen most often when the rpms drop to their lowest level after I hit the clutch after driving at constant rpms for a bit (30 seconds or more). Whenever it does this its only for a second or two, then it keeps on going. When playing CDs, the CD will still advance in time, just won't play, so its not like its skipping (I think). With the tuner it will just cut out for a bit. I've exchanged the head unit once so I suspect that that is not the problem, unless this is a problem with the whole line. Any ideas on what this could be? I'm wondering if it isn't getting enough power when the engine drops in rpms or something.
