I want to keep my factory headunit, but want to run an amp. well i found out that the only way to do this with my factory HU is to use the speaker level inputs on the amp and run the speaker wires to those inputs. What do you guys think? am i losing any sound quality/clarity?

RCAs are the way to go as far as sound quality. the line level inputs are pretty good too, but not as good as RCA connections.

Direct connection through preouts is always a better choice.

depending on your hu, your rcas could put out a little more voltage then a line speaker converter.

You know how much db's you lose and how much noise you introduce when you convert speaker level to line level then back to speaker level again?
having a deck with pre-outs gives a much cleaner signal to the speakers
