Are both amps grounded to the same point? Ground both to the same points and see if that changes anything. Also, were did you run the RCA's. Disconnect the RCA's(with all power off) and turn everything back on and see if it goes away. Another problem could be your HU ground, is it grounded to the car itself? Try doing these things and see if you can decipher were the problem is.

It doenst most of the time, still a possibility though. It could be a bad plug on the RCA's, happened to me before.

yes it does, RCA's need to be run on a different side than the power is ran.

that statement is true and untrue, if u have cheap rca cables and cheap power wires , then your rca cables might pick up feedback from the power wires, but if u have nice rca cables and nice power wire, then this shouldnt be a problem, it all depends what types of insulators the company uses.

i had this problem with my car getting the alternator noise, make sure u have sanded the paint around the grounds, that was my problem

that's a common myth. it doesn't need to be seperated. the rca's won't pick up any noise from the power cable (unless they're horrid quality). i have all my wires running down one side of the car for simplicity and have no noises what so ever.

dude you dont know what you are talking about.... if you run a RCA wire next to the power wires it might pick up feedback... it all depends on the insulation... i have seen the best wiring pick up nasty feedback because someone ran them too closely....

I think the RCA's really depend on the quality of it. If its cheapo Walmart RCA's it oculd be there that your problem lies. He hasn't responded so maybe it was fixed already.

Dood ... check your ground AGAIN. Reground your battery and alternator with thicker wires, and make sure your ground wire is as thick as the power wire that runs to the back of the car.

Grounds should be free of wiggle room, rust, paint, dirt, etc. If you STILL have alternator whine, it could be coming from a loose RCA connector on your amp or outboard crossover or just a bad piece of equipment in general.
