pay attention to WHEN the sub cuts out. around corners or anything? also...does the amp stay on all the time? could be the amp and not the sub...but if the amp is always staying on and everything is wired correctly, then it is prolly something (tinsil leads) in the sub that are bad.

most likely its the amp cutting off.
i believe the vr handles 400rms? unless you got there newer line, what ohms does it run at?
and how much does your amp push out at what ohms?
sounds to me that the amp justs shuts off then goes on again
check your power lines too, make sure all the connections are good.
this used to happen to me when i had my cap, the power would cut off and on due to bad wiring

I would disconnect everything, take the fuses out of the power cable, and then re- connect everything making 100% sure that everythign is wired right, take the sub back out of the box inspect it very carefully.
What size power wire are you using? How do you have the amp wired? What is the resistance of each coil and how do you have the sub wired?
