equalizer on a stock bose?

I am looking to put in an equalizer so i can fine tune my sound on my stock bose system, my question is if i adjust my equalizer is it going to mess up the system sound because the bose amp automatically adjusts frequencies due to volume and the music playing. so will it try to drown out the frequencies i boost or try to boost the frequencies i reduce?

Just get an all in one unit like the pioneer with the 15 band eq 880prs. Or the a cd7000 eclipse unit.
