Upgrading Stereo in 02 SE (bose)

I've already searched so please don't respond by telling me I should search. I'm looking to upgrade my 6CD with an aftermarket unit and an ipod. From searching I seem to have found 3 options for the wiring:
1) Replace headunit and use an adaptor to use Bose amp
2) Replace headunit and rewire with new speakers
3) Replace headunit and override Bose amp
Will the factory speakers be able to take an output from an aftermarket radio (20ish watts RMS and 50ish Peak)??

Your 4th question is actually answered with #1. The only way factory Bose speakers work is if they're wired with the Bose amp. By "adapter" I hope you mean Metra 70-7551, because that is all you need.
