I just read on the Crutchfield install guide that if you replace one component of the BOSE system then you must replace the whole system. Does that mean if I put in a new headunit my speakers wont work? If so what can i do to make them work?

check to see if lightning audio makes the connector. They said they make them but I have't checked for Maxes.

There are a few manufacturers of converters, but Lightning does for sure make one for BOSE systems.

stock bose amps

If I buy the Bose headunit adapter thing, does that mean I could upgrade my speakers and run them off the stock bose amps? If so, would that sound good, or should I just wire them to the headunit?

No you cannot. The stock Blose speakers and amps run at .5 ohm. The normal 4ohm load from aftermarket speakers is too much for the amp.
