fading rubber

I washed my car today and noticed that some of the rubber around the sunroof and windows is fading. Would something like Back-to-Black fix that or is there something better to use?

Back to Black (or similar) would be your best bet in a situation like that. Just make sure you mask off everything in the area before you apply it.

What would be the best thing to clean the area with to get any wax off?

To get wax off the rubber? Try a mild solvent like bug & tar remover.
