Running rough I would suspect starting with a basic tune-up (plugs/wires/etc) would go a long way to clearing that up.

I also have digital climate control on my 92 gxe. I recently changed out my heater core, and noticed when I was running heat that hot air only came out of the vents on the drivers' side. The two vents on the passenger side blew cold, I would say it wasn't any warmer then the ambient outside temp. I was screwin' around with my controls a couple of days ago and fliped the "fresh air switch" down so that it was just circulating the same air. Imediately hot air blew as it should through all vents. So either I hooked something up improperly when I put it all back together, or you are supposed to close the fresh air vent to get proper heat through all vents. Try it out. Good luck.

As for the rough running, that could be anything. Just start at the cheapest thing first. Maybe try a fuel filter and possibly an octane booster, or just premium gas.
