Various wire harnesses found just wondering

Well when I was running all my wires for the new amp I found two harnesses and I was just wondering what they could be for.
1. Under the shift boot. I assume this would be for an auto
2. Near the hood release

I just found that too a few months ago....does it have a clear rubber/plastic cover over it too??? WTH is that for???

the two under the shift boot are for auto tranny.

the one by the hood release w/ the rubber boot is the plug to hook up to a CONSULT diagnostic system.
