need help, cyl 1 and 3 are misfiring

need help, cyl 1 and 3 are misfiring
well, i rebuilt and installed the engine. only problem is, its misfiring. cyl 1 and 3 both are misfiring but 2, 4, 6, and 5 are good. these are the things i have done to fix it but have not worked.
engine

1 3 5 fire wall side
2 4 6 radiator side

new plugs
switched coils
checked ohms on all coils, there good
regapped plugs from .044 to .035 (on 1 and 3 cyls)
unplugged and plugs coils while car is running
check all 6 injectors and they are working
check for vacum leaks and found one and fixed it
i think that everything. i am getting really pissed with this so any help would be great. any local chicago guys are welcome to call me or stop by to help. phone # is 847-471-2256. need this thing fix before it really gets cold. thanks in advance.

ecu scan said random misfiring. it was misfiring in 1, 3, and 5 but 5 was a bad coil. i will check the sensors in a little while and see what happens. thanks for the suggestion.
any other ideas?

checked crank position sensor (ref, under crank) it was at 550 and book says it should be in between 470 to 570. i have 2 of the ref so i checked both, the other is at 502. i have had the 502 on the car so now trying the 550. have not checked the (pos, flywheel) sensor yet. doing that now.
what should the ohms be on the coil packs. i am getting about 14 across all.

yes, i am trying to see if that would help it stop the misfiring in case the coils are not producing enough voltage.
the car seems to run fine for a few seconds then starts to misfire again.

Have you looked at Kenne Bell BAS? Splitfire?

see if you can get a 5 gas on your car, and see if its a
Dead Miss(no spark,ignition coils/circuit/hole in piston/bent pins)
Lean Miss(intake manifold leak,clogged injector)
Rich Miss(fuel rail, leaky injector, too high of a fuel pressure)
you said you check all 6 injectors and they are working. Did you check spray pattern or fuel delivey? A quick way to check is to remove the upper plenum, and pull the fuel rail. disconnect the Cam sensor, and get something to catch the fuel. have an assistant crank the engine over. while your assistant is cranking, you can check the fuel delivery spray pattern.
