A light thunk right when I shift...
And yet another oddity!
Suppose I am in neutral at a light - I will engage the clutch, grab the shifter and as I start shifting into first I'll hear this faint "thunk"; it'd shift fine, drive fine, and I don't hear it when shifting... only when I am stopped and even then its very faint and does not happen all the time... maybe 4 out of 10 times... ideas?

Play around with the shifter, shifting in and out of gears with the car off and without pushing the clutch pedal in. Does it still make the sound?
Did you install your STS yet?
Only thing I can think of is that you messed up on something when putting your shift linkage back together, either at the shifter end or the transmission end.

Though we double checked everything and as I mentioned before - the sound was there before I installed the STS.

i was going to say it's because of your STS but since you had the problem even before that and everything is fine, i wouldn't really worry about it until something really really serious happenes.
Put in a urethane shifter bushing and believe me you'll totally forget about that sound and focus more on the sound of precise shifts.
