Can the factory remote for my 2001 be programmed to open front windows by holding down the "unlock" button similar to that of my 1998?

I'm sure the function would work so long as the remote was programmed properly. I might be retarded, but i think that's what you were asking

Well I attempted to put the key in and out on my dads 99 SE but the lights didnt blink I mean the car didnt come with a remote keyless thingy so im guessing it doesnt have the feature...

If you are asking "If I reprogram a '99 remote will the 2000 roll down the windows?" The answer is no. What is missing is the linkup between the alarm unit, which interacts with the FOB and the cars electronics, namely new transistors in the window operation area to open/close the windows on demand.

I saw a website a while ago where they were selling some sort of device to retro-fit the functionality on new beetles and the like.

Those directions look like they are used to program additional remotes. It may work on both 4th and 5th gens, but each remote is different in number of functions, that doesn't mean that the window option works on the 5th gen, just to program the remotes might be the same.
