I guess it depends on the kind of parts you want.

http://www.courtesyparts.com/ has a lot of aftermarket and OEM stuff.
There are many specialty sites you can find on the forums here for more specific parts, such as new exhaust to body kits, but you might need to search or ask.

Be wary of some sites which have huge price mark ups though, so be sure to compare products between sites.

I use ebay a lot to buy used parts to replace my older ones. Amazon works for that too, I guess. Just be careful when using it to buy "upgrades" as many tend to be knock offs, made of less suitable materials, or just plain useless.

Autozone or stores like that which you can drive to are great for getting maintenance/cleaning stuff without the wait too.

I use RockAuto.com (http://www.rockauto.com/catalog/raframecatalog.php ) for any part where OEM sourcing is not an absolute requirement. In fact, RockAuto also sells many OEM parts for our cars. So, I buy most of my parts from RockAuto. From my experience, they sell quality parts at prices prices that are hard to beat.

When I have to buy a critical part (read "OEM required") which RockAuto does not carry, I buy from Courtesey Parts, as suggested above. I have bought my replacement MAF from Courtesey, and if I ever had to buy and IACV, I would also buy it from them. I will be replacing my rear O2 sensor soon; I'll be buying the Bosch unit from RockAuto; I should note that they also carry the OEM part (made by NTK).

i'd avoid andy's, google some reviews and you'll see why

like what ^^ said, depends what you're buying
courtesyparts, rockauto are good sources,

amazon, ebay, autozone, etc can be fine, but do a quick forum search and research what you're buying. some things you'll want to stick with oem stuff, others maybe won't matter
