Can a computer be bad? Where to flash it to key

Bought an 03 with a loud knocking motor knowing it needed to be replaced. The previous owner had replaced almost every sensor on the car. Except knock sensor and a few others. But definitely cam position sensor and vvt oil solenoids 02 sensors. Got the new motor in and it sounded the same as the old one just without the huge knock noisy around the back passenger side on top of the motor. I did buy Pretty stripped block so everything wasmoved over to the new motor but im getting codes for all the parts previously replaced by old owner. Im guessing he had the same codes? Wondering if this could mean the computer is messing up or if maybe tge oil pump is bad and not gettthe volume it needs to work vvt correctly. I have are P01574 PO328, P0011 and P0021. Removed timing chain cover all guides and tensioners seem good. Any help would be greatly appreciated. 🙏
