What has CAN got to do with the engine harness other than 2 extra wires?
My engine and harness came from an AT vehicle. I actually found the AT harness more useful because it brings a whole slew of extra wires (for the TCM) from the engine bay into the cabin.

Let's not forget that I will be using a 2003 MT ECU and the swap car will stay 5-spd, therefore it won't be looking for CAN lines. I will just get the AT engine harness and it should plug right into the MT ECU. Do I even have to cut and terminate any of the "AUTO" wires from the harness? or just leave it be because they simply won't be of any use to the MT ECU?

Update: I have acquired in my possession
2003 ECU, 2003 key with ign/ nats, 2003 dash harness, 3.5 flywheel is on it's way to me, and 2 different kinds of e-gas pedals? wtf one is a metal rod the other one is completely plastic....which to use?
3k miles engine with tranny and axles and pretty much everything, hopefully its got the electronic TB as well, i have to check....dood wants $600 for it all....not bad at all, i should be picking it up really soon.
only thing left is the guage cluster and engine harness.

I've got an engine harness, but it's missing injector connectors, vias connectors, and there are 2 or 3 wires that need to be fixed, so if worse comes to worse, since I know you have that stuff, if you can't find a better harness I'll hook you up with this one when the time comes.
ps, I'm un-doing the hybrid swap also All I'm missing is ecu/nats/immobilizor.

So are you planning on doing a 2 ecu setup? I'm a little confused.
Also, couldn't you just have both keys on the same keychain (use the stock key for doors and ignition), that way the nats-key would be close enough anyways. Also, it would make the nats not bypassable while you're not in the car.....right?

No. The A32 ECU will not be used.
The key needs to be very close to the NATS IMMU. As in, right next to it.

Okay, so I only need to change out the gas pedal. I seem to have 2 different kinds of pedals and they were both sold to me as 02-03 maxima e-gas pedals. One is all black plastic, the other is metal. I will post pics later.

One is the standard pedal and other is the titanium edition. They are both interchangeable. But I might be able to take the silver one off your hands if you don't need/want it...

okay, so I know it doesn't matter which harness it is, but I am only curious as to if the pin placements are the same, will I get any codes or anything running an auto harness with manual ecu?(things like that) basically what is the difference? and are the connectors the same for the 5 spd tranny connectors (I think there are 2, VSS and the gear/ reverse switch)?

To answer your questions:
1. Pinouts are the same for the common items beween MT and AT.
2. Connectors for the reverse and neutral position switches are different between 5MT and 6MT. 6MT has two separate switches/connectors. 5MT has one.

It sounds like you need to spend some time reading through the EC and EL sections of the FSM.

For the transmission, I plan to use the 5 spd. From what I read, I need to do what eng92 did and fabricate a spacer then weld the timing ring to that. How is it that right now(hybrid), I have a 5spd with the 3.5 and it is running? Does it have something or everything to do with the 3.0 vs the 3.5 computer and harness? Can I just screw into the block or shave off some material to move the sensor over? Or does that only apply to the 3.0 hybrid 3.5 swap?

VQ35 ECU = VQ35 timing ring.
With 3.0 ECU's, the CPS (POS) tells the ECU how fast the crank is turning and the CPS (REF) tells the ECU where the #1 piston is.
With VQ35 ECU's the CPS (POS) tells the ECU both, hence the different timing ring.

For components such as the A/C compressor and the alternator will I be using the '98 or the 02/03? Can I use them off an '04?
Suppose I want to put on a high output alternator if I plan on doing a full sound setup later, what year alternator am I looking for? And would it cause any damages/ over power to other components?

As for the alternator, the A34 will work just fine and provide a small output increase over the A32 unit, not exactly sure maybe 20 amps.

You cannot use the A34 or A33 compressor on the A32 chassis. The hoses do not have the same connections at the compressor in/out. Besides, the A32 compressor is designed to run continuously, it is a variable displacement design. A34 is not, it is designed to cycle on/off.
