To bypass the factory amp or not..???????

I have a factory Bose amp still running my high and mids powered by a pioneer cd player..My sub amp is ran via a line out convertor from the factory Bose amp to a Fosgate amp..Should I run evertyhing from the pioneer cd or just leave it like it is..?? I was told that the factory Bose amp will only allow the subs to hit so hard without cutting back the power...Is this true?? What should I do??
