Maybe my rookie install skills are poor but the speakers hurt my ears. I lowered the gain on the amp and tried many different things, they are still hurting my ears at moderate volume.
I'm using a Zapco AG360 amp bridged to CDT Audio CL6.1 components.
I am to a point that i wish i had my stock speakers back  or i might sell these and get something else.. i just want good quality sound.
what can cause them to sound like that?

First, make sure your tweeter level switch is down. I think CDT cross-overs allow +/-3 dB for the tweeters. So make sure it is down, or it will be peircing compared to the mids.
Second, if you have an equalizer, try turning down 1000 Hz. This is about where glass resonates, and it will surely make the peircing effect you speak of, esp. if your tweeters are in the stock location. This is the problem I had (though not to the extent you describe), and reducing the eq at 1000 Hz helped 100%.
