you don't need to break in the tranny, really. Just take it easy on the clutch for first 500-1000 miles. Don't give it alot of gas while letting off the clutch, no launching. You can step on it once the clutch is fully engaged, just take it easy when shifting. Don't let no one stupid drive.

Why did you take it to the dealer, and why a new tranny.

I have an extended warranty that is about to expire and I was hearing some weird sounds coming from first. Dealer said it was the tranny that was starting to go and that I needed a new starter and motor mounts. I said cool. The total bill was almost $4000, I was only out of pocket $374 for the clutch.
Now its like having a brand new car....

Sweet Gotta love it when you have a heavy repair bill, but they pick up the majority of the costs.

I had to get about +$2k in repairs when I first got the max, I got then to do it, because its illegal for a dealership to sell a car that wont pass emission, and in its state when I got it, it wouldnt, so they picket up the tab versus legal action, and I'd aim for money and a Z.
